After Dalton's ship, you're in the end game, with all sidequests open (including reviving Chrono). I'd say you're 80% through with the game, and 90% through with the main storyline.

You can do anything in the game now, and the order doesn't matter. The main plot is done. Every party member has an item/powerup quest or two that ties up their character. Just wander around and talk to everyone in every time period and you'll get quests.

At one point I cleared Dark Omen in every time period because bored and had a fast forward key.
